Although located in a sketchy neighborhood, Hotel Sahara is considered the best in town. It offers pleasant rooms, with niceties like in-room coffeemaker and complimentary bottled water. Rooms facing the street are sunny but can get loud; interior rooms are darker but quieter: pick your poison. Ask for a room with a mini-split air-conditioner rather than a loud older unit. Check out the roof-top terrace - the 360-degree view includes the cathedral, and goes all the way to Volcán Santa Ana.
